How should a single, mid-twenties guy new to the Bay Area spend his long weekend?
I'm game for anything that will cost me less than $500.

It's gonna be hella crowded, but the Golden Gate Bridge 75th birthday celebration is this weekend.

Depending on the answers to 'what are your interests?', you might be interested in one of the upcoming geeky conventions. Both Fanime (Anime) and Kubla Con (board/RPG/tabletop gaming) are over Memorial Day weekend. Those might be a good way to make some friends with a shared interest - if either is an interest of yours, of course.

Lovely hiking in Marin, such as Point Reyes. Or you could head down towards Boulder Creek/Santa Cruz and do... something. I visited an organic farm in Boulder Creek once, which was a nice way to spend the day. Check out Meetup.com! They have groups like "Bay Area Newcomers" that I'd bet have something organized for the long weekend.

I'm planning on going to the Treasure Island Flea Market. Could be interesting people-watching, and hey, it's getting to hang out on an island!

I'll suggest taking the daytimes to walking around getting to know little neighborhoods.
I am a huge fan of San Francisco City Guides - and during May and October, they do extra tours that they don't do during the other months, so this is a great chance to take some of the special walks. The Embarcadero South and Castro tours look great, as do Hitchcock's San Francisco and the Mission District mural walk.
As for the East Bay, I just did one of the walks in Secret Stairs East Bay, and I thought it was great.
All of the above walks are free, although the City Guides encourage donations. (All walk guides are volunteers - extremely knowledgeable, dedicated volunteers.)
I would encourage you to start your weekend with a visit to the local library to get a card and check out any walking tour books that interest you. That will give you enough info to fill your three-day weekend and continue your explorations over the next few weekends as well.

Oops - I meant to mention Bay Area Hiker, a terrific resource for local hikes.
Also, since you mention wine and beer, Pyramid Alehouse in Berkeley offers tours every day at 4 pm.
