They are called Perfectly Normal Beasts because otherwise this would seem a bit odd.

Is the migration of the Perfectly Normal Beasts based on a real world occurrence?

It's based on the North American buffalo migration.

Not the "ripping a hole in the fabric of time/space and disappearing" part though. That's made up.

What aspect of the story is your question about? The existence of migratory herd animals? The pattern of their migration? Something else?

Somehow, the Perfectly Normal Beast-Pikka Bird relationship always reminded me of rhinos and oxpeckers.
