In love, nothing wrong but it just doesn't feel right.

Ever been in a relationship where the above applied? Did you leave? Did you stay? What happened?
This question isn't about what I should do, as that chapter is now closed, but for the record, I was in this situation 9 months ago, finally ended things after 3 and a half years, regretted it down the line, but it was too late as she'd got a new fellow by then. I have looked at similar questions on this issue, but they seem to relate to people's specific situations rather than the key question above.
So, has anyone been in a relationship where they felt like this? A long term relationship, you loved them, no question of that, but you just always felt as though something was missing/didn't feel quite happy, even though you couldn't put your finger on it? What happened? Did you ride out your feelings and resolve it? Did you leave and regret it or not? Did you ever come to any answers, or like me just start to think you might need to see a shrink! Give me your experiences!
For what it's worth, I have read the Rumpus Sugar column on this, but am more interested in hearing real world examples beyond Cheryl Strayeds' own experience.
