My Google won't Google the way I want it to Google

Why doesn't my google CSE (custom search engine) include as many site specific results as regular google.
I have a CSE that I am testing. If I enter a term in the CSE limited to one site (ie site:www.website.com term) I get far fewer results than the exact same query on regular google. I get 10 or so with the CSE and 150 with regular google.
What gives? Any way to fix that?
For the site search parameter I am using "Include all pages whose address contains this URL" and the url is entered as www.website.com - no /index or anything like that.
