Cheap / free taxonomy management tool needed - and quick!

I've had a messy taxonomy management project dumped in my lap, and need to do this the right way - I'm looking for recommendations for cheap or open source taxonomy management tools that I can use to start sorting this out.

Linux-compatible and something I don't need to be a terminal wizard to install would be a bonus, but I'm open to any and all suggestions.

Establishing conceptual heirarchy, deduping, creating a space for related comments / markup, and possibly pushing out through an API to a CMS for use in cataloging, if that isn't too much to hope for. I have the theoretical aspect of this down, but am in over my head software-wise.

My apologies, OP, I am a biological, specifically a botanical taxonomist. Oops. But I did see something in a Google search that may be helpful. A program called Clade.
