Does anyone know of detailed instructions for building the kind of microbial fuel cell described here? Or know enough to explain to me how it's done?

I couldn't say, really, but it sure is fascinating stuff.
I'd start at the projects homepage and perhaps more specifically at this page. Tons of publication links.
Let us know if you have any luck!

Best answer: If I read it correctly:

It's not really from dirt, the real source of the energy is basically a low tech methane digester. But unlike a methane digester, where bacteria degrade organic material into methane which is then burned for energy, they have developed a bacterial strain that breaks down the organic material and also moves electrons around. Actually, their improved strain is based on a common soil bacterium so you can build your own by following their directions.
