How would I get my Apple remote that came with my white MacBook to control my Bose Sounddock? [more inside]

When I plug my 16GB iPod Touch into my Bose Sounddock, I hear a soft thumping sound, almost like a muffled helicopter. Turning the volume up or down on the iPod or dock has no effect. This never happened with my old iPod, but it does with multiple the iPod Touches I've tried it with. Does this happen to anyone else? How can I fix it?
