[academic/reading-geek filter] how to take notes on books within books?

My apologies for this very convoluted question...tl;dr: I guess I'm asking how people deal with taking notes from books, not just on the book's content and structure etc, but mapping bodies of literatures mentioned in those books. The great Zotero migration - can I have my tags AND my formatted notes?

I am trying to migrate my Mendeley library to Zotero (around 500 citations). From what I can tell, I need to either export the data as an RIS file or as a BibTex file and then import that file to Zotero. I've tested this and both formats work -- but there is a catch. The RIS format preserves the note formatting (hard returns) very nicely, but does not migrate the tags. The .bib file will migrate the tags, but all of my notes (some of them are lengthy) wind in one line with no breaks. [more inside]

Latex bibliography with hyperlinks to PDFs

I am an academic who is long overdue for finding a citation manager that works with my ideal workflow. Right now, I tend to generate the bibtex files by hand (ugh!), and want to automate all the fiddly database management/citation formatting issues. I have poked around with Papers, Mendeley and JabRef, but couldn't figure out how to get the features I want. [more inside]

How do I reference old cartoons in Harvard style?

I'm writing the bibliography for my dissertation which is about the animation studio UPA. I need to cite a lot of theatrical cartoons from the 1950s, which I watched on youtube. This Site give intructions for citing youtube videos, but it seems like its referring to original youtube vids, not existing films. It says to list the username of the contributor as the author, and it feels wrong to credit a John Hubley cartoon to "liquidnature13". Do I need to give the cartoon's director, year of release, and studio, as well as the contributer's username and the year it was uploaded? If so, how should I format it? (I'm using the Harvard system)

Organizing background reading without post-it notes?

Software recommendation filter (Windows): I think it's called "reference management software". We're a research collaboration, need to organize existing background reading documents (academic papers, company reports, etc) so 3-5 people can read, comment on their relevance to the project, and do searches to find the useful papers again later.
