What's the best and safest way to travel through some rather sketchy parts of Africa with a sizable chunk of cash? [more inside]

I'd like to travel the entire length of the Nile River, from headwaters to Cairo. This would involve crossing from Uganda into southern Sudan. Is this possible or just a pipe dream? How would I find out, and go about planning?
