Recommend unique, affordable men's clothing resale stores in Manhattan or Brooklyn? Hipster ok, or vintage. I'm looking mainly for short- and long-sleeve collared shirts.

The best are Ina Men, now on Prince StreetĀ just W of Elizabeth, and their unisex store on Bleecker Street just E of Elizabeth. They're affordable couture consignment shops, not cheap thrift stores; I've found perfect Prada shirts there for $80 instead of $400, Varvatos suits for $500 instead of $1800, &c.

Well, the go-to shops for hip-type Brooklyn residents are Beacon's Closet (Williamsburg's location is a huge warehouse, Park Slope has a smaller storefront) and Buffalo Exchange. Both are more thirft stores than high-end fashion, though I have found designers at both on occasion.

I also recommend Ina for higher-end stuff. Also try this Time Out New York list.

Unique and affordable might be mutually exclusive. Right down the street on Prince from Ina Men (mentioned above) is Thirteen, which has a lot of great vintage flannel, cowboy shirts, etc. Corner Prince and Elizabeth.
