Best little movie theater in Manhattan

Reading this post cued up the latent film geek reactors, and now I want to go to the movies! The question is - where?

I know about Film Forum, IFC, and the museum circuit, but there must be little back-room cinemas around, too. Where are some good, cozy, out of the way places to watch movies in Manhattan?

I've been hearing some great things about Light Industry in Brooklyn. And there's Littlefield in Gowanus that shows quite a few screenings.
